16.8 million color .ico editing problem

About: editing an existing .ico-file with 12 images (layers) in GIMP
(the .ico is extracted from an exe-file, and after editing is back imported into it)

The images (layers) from the .ico are:
48 x 48 (2 colors) - Ordinal name: 1
32 x 32 (2 colors) - Ordinal name: 2
24 x 24 (2 colors) - Ordinal name: 3
16 x 16 (2 colors) - Ordinal name: 4
48 x 48 (2 colors) - Ordinal name: 5
32 x 32 (2 colors) - Ordinal name: 6
24 x 24 (2 colors) - Ordinal name: 7
16 x 16 (2 colors) - Ordinal name: 8
48 x 48 (16.8mil colors) - Ordinal name: 9
32 x 32 (16.8mil colors) - Ordinal name: 10
24 x 24 (16.8mil colors) - Ordinal name: 11
16 x 16 (2 colors) - Ordinal name: 12

The intention was to make all images (layers) transparant,
and so it seemed in GIMP.
But after importing the .ico back into the exe-file, all were transparant, except for the 3 images with 16.8mil colors.

In the exe the 3 images were opaque dark-brown instead of completely transparant.

Maybe GIMP doesn't recognize a particular channel
(red, green, blue and alpha-channel are recognized)

How to make them completely transparant?
